Hello X1L3D and welcome to modmymoto. Go here (http://www.modmymoto.com/forums/downloads.php?do=cat&id=140)and download the newiest Self installing P2K drivers v3.4.0 and install them. That should fix your problem with programs not connecting to the mobile. Dont forget to click the Thanks Button..

X1L3D try installing the skins with skinman which can be downloaded here (http://www.modmymoto.com/forums/downloads.php?do=file&id=3531)

Not all programs work omn the v3re, have a look through the threads and read a bit. Most programs which work and others which don't have been mentioned recently,

use M-Explorer with the V3re patch to "view" the root files.
or alternatively, you can use P2K commander not tools, to view the rest (it currently cannot read the root files)
but i've never tried installing a skin, so if that doesn't work, then contact 98xploder cuz that dude knows his stuff.
