You missed the v3re section by a short distance, lol. Its on top of the v3r forum. About youir question, no real guides about that have been written yet, we all use the v3 and v3r guides as a default. Trial and error. Make a backup, that is the most important, and then keep making backups so you don't loose all your work if something goes the wrong way and you need to reflash back to a former state.

I'll say it once, I'll say it again.
P2K COMMANDER 3, works with V3re, but cannot read the root files, so if u want to get them read, u need M-Explorer with the V3re patch.
*but* P2K tools (as long as it says V3re connected) then u can still do seem edits and menu edits.
but if u use the P2K menu editor thru P2K Tools 3, then ull for some weird reason loose the ability to edit the smart button thru personalize, unless my phone is just finicky like that

idk if I should be doing this, so if it conflicts with any rules then please do not hesitate to tell me
credits go to MotoCat of Moto Modding.us
read the readme, but if that still confuses u, then follow my simple guide:
1. Start up M-Explorer
2. Make sure the options are set to "use filelist cache" (Service>Preferences)
3. when it is done reading your phone, close M-Explorer
4. get to M-Explorer's data folder, (it is typically in C:Program FilesMotorola ToolsM-ExplorerData)
then with the latest "cache" that was made, put the patch exe in that folder named some random jumble of numbers
5. open M-Explorer, and presto. it works 100%...well sorta.
every time you connect it and the cache gets over written you have to re-patch it... its kinda tedious, so for that matter, i just make a shortcut leading to the data folder so it can dealt with asap
cheers.
edit: oh ya, and for M-Explorer: http://www.motorola-tools.com/downloads.php
and remember this one sacred word: google
